What Dr. Erskine didn't know was that HYDRA wasn't just in Germany. (In the comics, it's been in existence since ~2600BC, sorta. The comics can be weird...).
There's an American branch, and Steve is a member. He was sad to see the good Doctor die, because he was one of the few to see Steve as more than just a weak body, but the man was an enemy.
What does this change? Does he chase after Erskine's killer? Does he still attack the HYDRA base, because Bucky is there? Or does he very firmly demand that Bucky, at least, is released?
Who else is a member of the American branch of HYDRA? Bucky? Any of the members of SSR? (Maybe Bucky brought Steve in to begin with, because at least with HYDRA he could get some medical care? Or Steve brought Bucky in because HYDRA didn't care about them?) Is Peggy a member of the British branch? (She wanted to make sure the procedure would work, but she finds that quite likes the scrappy little guy sent by the American branch.)
Perhaps the Allied and Axis branches are fighting just as much as the rest of the world.
